listing every mod would be a pain.
mods I can think off the top of my head:

-led speakers, led dpad/ XO[]/\
-Jewel/ring of light/rings of light mods
-Psp conversion Sd card mod
-Internal photofast sd card mod
-lm386 sound reactive
-improving the wifi antenna
-removable ps2 nubs
-case/ controll reconstruction mods
-ps2 controller mod (hard wired/ software based serial port mod)

several variations of mod I will not list, especially atheistic mods (led) there are hundreds of different variations performed.
