personally i would avoid buying a refurbished motherboard simply because of the large role it plays as a component. also since you seem to have a bit of a tight budget i would recommend looking at amd cpus and ati graphics cards. i'm not trying to sound like a raging fanboy here, but my rule of thumb is under $1000 go with amd/ati, over $1000 intel/nvidia. whats your maximum budget for this build? i'll try to post some alternatives later

edit:
heres an idea, total comes out to $600.92 :)

Eh, I don't recommend skimping out on the processor there. A Phenom will perform much better for $30 more -> http://www.newegg.com/Product/Product.aspx?Item=N82E16819103656 (http://www.newegg.com/Product/Product.aspx?Item=N82E16819103656)

Western Digital is good with hard drives. However, for the same price and capacity, I would recommend the fastest 7200RPM drive on the market: The Samsung F3 -> http://www.newegg.com/Product/Product.aspx?Item=N82E16822152185 (http://www.newegg.com/Product/Product.aspx?Item=N82E16822152185)

For case, eh, I'm an Antec loyalist. For $5 less, you can get an Antec 300. I recently built a PC with this case, it's very nice -> http://www.newegg.com/Product/Product.aspx?Item=N82E16811129066 (http://www.newegg.com/Product/Product.aspx?Item=N82E16811129066)

Power supply. You'll be hitting yourself for not getting modular. These are both nice: http://www.newegg.com/Product/Product.aspx?Item=N82E16817103940 (http://www.newegg.com/Product/Product.aspx?Item=N82E16817103940) or http://www.newegg.com/Product/Product.aspx?Item=N82E16817341016 (http://www.newegg.com/Product/Product.aspx?Item=N82E16817341016)

For graphics card, I dunno if you're going for a gaming setup or not here. Eh, I'm not a fan of ATI at all, but GPUs with 1GB of GDDR5 should do you well. I would recommend a GeForce 240, which I recently just bought for my secondary PC: http://www.newegg.com/Product/Product.aspx?Item=N82E16814130542 (http://www.newegg.com/Product/Product.aspx?Item=N82E16814130542)

Everything else in Jacob's list looks good--I'd go with that.

I'm with Jacob,   AMD CPU's perform much Better than all of Intels,  the only CPU that runs better is the i7,  and unless you are doing Heavy Design or Video editing,  It's just overkill and people primarily buy i7's for bragging rights,  Most end users don't really need anything that powerful.

I recommend taking a look into the MSI ATI 5770 Hawk edition,  it's a fantastic Graphics card for very inexpensive.

The CPU you can get the low End Phenom that will Rule.

I recommend checking out that new ASUS board that Runs the new Phenoms and use USB 3.0's

For a Case,  I love the Antec 900 2.   It's great and lasts.

CPU:
agree with ken and jacob, I can vouch for amd, I had a cheap overclocked 545 (@3.3Ghz) that could handle 1080p video editing. Now I got a OCed 955 (@3.52Ghz), which runs a little better.
Amd is under rated  you can actually crank a lot out of some of their cheap chips.

GPU:
I know absolutely nothing about graphics cards (I got xfx 9800 lol)

Mobo:
As ken said, get an Asus they are rock solid been a loyal customer and they have never let me down. You really need the on-board usb 3.0, as they are going to become more standard on computer peripherals. You most likely should ensure it can handle at least 1600mhz ram, to future proof yourself, realistically you are going to want to pick your ram so it pairs with the fsb of the cpu you chose. (keep in mind the max memory mobo can take, probably want 16Gb+).
You may also want to take into mind any cooler that you may need to fit and whether the mobo will interfere.

Case:

Doesn't really matter, as long as it fits the mobo and has sufficient airflow. Although some of the expensive cases fancy 3.5" bays ect can make the pc much nicer to work on.

Also another note get the best psu you can afford, none of that junk that comes with the cases, make sure you have more than enough wattage now so you don't need to worry about upgrading that in future upgrades. I have seen a transistor explode in one of the stock case psu's, beware stay away from them.

Random Lights and Fans: about 20 bucks

This is a high end build that will surpass the capabilities needed for and program or game out their

All together will cost around 1.1k. If your not in that price range cut out the expensive bits like a different CPU like AMD or the i3 instead or the i7

Just an idea of what a fast gaming computer with quality parts would cost (can get same performance from cheaper computer with less expensive mb/RAM/GPU)

Buying intel is wasting money on a budget build.

Also avoid the new nvidia card like the plague (500GT series). Go for a the top of the AMD HD5000 series or the middle of the new 6000s. They are good, robust cards and they stay real cool. Asus rebrand if possible.

Also avoid the new nvidia card like the plague (500GT series).

Haters gonna hate.

nVidia's drivers are far superior to ATI's.

Also, the GeForce GTX 500 series is a refinement of the GTX 400 series. It's what Fermi should have been. ATI has no single-GPU on the market atm that tops the GTX 580. (No, the Radeon 5990 (or whatever it is) is a dual-GPU, that doesn't count.)

For this build, I would recommend either the GTX 450 or 460, depending on what you need.

EDIT: Oh, EVGA ftw.

And Intel i7 does perform better than AMD Phenom. . . they're just not for budget builds.
